Well seeing as the story has followed the same route since the dawn of time, it's pretty self explanatory, it's the mysteries like figuring out how to get certain pokemon and solving little puzzles like the one you just mentioned that make pokemon fun. So please use spoilers if you insist on playing before it's even released here, that's what they are there for.
