All 3 Uncharteds, all 3 God of Wars.. Each time I got to the end, I was happy with the ending, that's pretty rare for me. I felt the endings were fitting, and they were somehow very satisfactory for me.
Heroes over Europe had the same effect on me as well.

8) Shining in the Darkness
9) Gunhed
10) Guardian Heroes
They aren't incredible endings by today's standards--I am just easily entertained. :p

Yea, too many good endings :c Mass Effect should be on my list but idk where to put it without knocking anything off, etc.
Hmmm I would say the best endings have been the ones that have produced an emotional response out of me so I'll have to go for:
Kingdom Hearts 358/2 days
Crisis Core (Even though I knew it was coming)
Red Dead Redemption
LoZ Skyward Sword
LoZ Twilight Princess (both of these are pretty much for the same reasons, the epic standoff at the end followed by parting from Fi/Midna respectively)

Some I will say here, I can't really recall the ending to MGS2 but I see people annoyed at it's lack of entry, also I'm probably gonna have to beat FFT one of these days, just kind of got stuck and never played it again.

Yeh :/ I think Bioshock has a good ending too so I'm updating my list with that, but it's so short it doesn't deserve to be near the top imo.
I really enjoyed Bioshock II's ending more. The good ending, of course.
